OmniViz Visualization Software, SimGlycan version 2.6, Bioconductor version 2.3, Release 2008b, IN Cell Miner High-Content Manager

BioWisdom Ltd in Cambridge, UK has released OmniViz Visualization Software for patent specialists.
According to the company, Omniviz lets users import text and numeric data into a single representation, visualize results, and share analysis results with colleagues. The patent Harvester tool has a window for querying the US Patent and Trademark Office database, and the tool can also be used to download patents and create a data set in a database table, which can be merged into a view that can be clustered according to a user’s preferences and visualized and plotted with a variety of integrated tools.

PREMIER Biosoft International announced the release of SimGlycan version 2.6, the newest version of its glycan MS/MS data analysis software. New features include MS/MS annotations showing the loss of successive monosaccharides with each peak, and glycopeptide fragmentation for known peptide sequences.  This software improves glycan visualization capabilities, the company said in a statement.
SimGlycan can accept as data input formats such as mzXML, mzData, text, spreadsheet, wiff, and t2d files generated by ABI mass spectrometers as well as raw data files from Bruker instruments.

The Bioconductor open source and open development project devoted to the R programming language, has released Bioconductor version 2.3.
This release includes 36 new software packages, and many changes to existing packages.
Bioconductor 2.3 comprises a total of 294 software packages and is compatible with the recently released R 2.8.0.
This release contains a septet of packages: BSgenome, Biostrings, ShortRead, IRanges, HilbertVis, HilbertVisGUI, and rtracklayer that are suited to analyze second-generation high-throughput DNA sequence data.
R 2.8.0 uses a new Mac OS X binary package distribution system for which the CRAN and BioC repositories must be adapted. Mac OS X users should refrain from migrating to R-2.8.0 until these new binary package repositories are put in place, or use 'type="source"' when installing packages using biocLite, the company said.
The BSgenome package provides the backbone for representing genome sequences from many different organisms including human, mouse, rat, dog, chimp, chicken, cow, fruit fly, honey bee, yeast, E. coli, C. elegans, and Arabidopsis. The Biostrings package performs fast or flexible alignments between reads and genomes. The ShortRead package provides tools for importation/exportation and quality assurance of common data formats.
The IRanges package offers an emerging infrastructure for managing very large data objects and for range-based data representation. The packages HilbertVis and HilbertVisGUI display data with space-filling curves that maintain the spatial information implied by the linearity of chromosomes. The rtracklayer package provides an interface to genome browsers and their annotation tracks.

New features include two new products, 19 major updates, and enhancements to the PolySpace code verification products.

The Parallel Computing Toolbox now enables users to distribute parallel MATLAB applications as standalone executables or software components that can take advantage of computing clusters.
Enhancements in R2008b include Symbolic Math Toolbox with a new notebook interface for symbolic computation, plus direct access to MuPAD symbolic engine and language from MATLAB and Statistics Toolbox and support for nonlinear mixed-effects models (NLME) used in computational biology and other applications.

GE Healthcare has released IN Cell Miner High-Content Manager (HCM) to manage complex data generated by cellular high-content screening and analysis systems.
The client-server-based application handles data that has been generated by the IN Cell Analyzer imaging system and allows scientists to capture, manage, share, and archive HCA data.
The new IN Cell Miner HCM is fully aligned with the IN Cell Analyzer HCA system and the IN Cell Investigator image-analysis software. IN Cell Miner HCM lets researchers import new as well as already-existing IN Cell Analyzer data, and offers tools to facilitate project annotation and guided searches for data retrieval.
